When you pay at the Secaucus Park & Ride does that cover both your parking and train fare or do you have to buy a riding ticket separately? Also, does the train between Secaucus & Penn Station usually leave/arrive at the same location in the stations?

When you park at the Secaucus Junction train station and take the train into the city, you will need to purchase a ticket to ride the train. The parking fee only cover the parking at the Junction.
In regards to the trains. They do stop at Secaucus Junction in both direction. Just make sure, when you're in NYC, to look at the departure board for the letter SEC, which stands for Secaucus Junctions.

The parking fee is separate from the ticket. Has to be, because they don't know where you're going when you park!
Usually the trains will be consistently on the same track, but there are occasional exceptions so you do have pay some attention to catch any track changes.
